Shadowhunters returns with both Jace (Dominic Sherwood) and Simon (Alberto Rosende) separately struggling with the apparent loss of Clary (Katherine McNamara), meanwhile the not-so-dead Clary awakes to find herself the captive of Jonathan (Luke Baines) in his teleporting house. With each of Clary’s beaus contemplating suicide while struggling to move on with out her, Clary herself learns just how connected she is to her reborn brother when attempting to commit fratricide. Setting up threads for multiple characters, the show’s return works in new struggles for Clary while lining up separate quests for her friends.

The season’s new villain Lilith (Anna Hopkins) isn’t given much screentime in “What Lies Beneath,” but the search for her disciple the Owl (who one Shadowhunter mistakenly believes is Jonathan) takes up much of the episode. While Clary (Katherine McNamara), Isabelle (Emeraude Toubia), and an obsessed Jace (Dominic Sherwood) search for the Owl who has been killing mundanes in large numbers, Raphael (David Castro) mourns a loss, Alec (Matthew Daddario) throws a dinner party for his mother, and Simon‘s (Alberto Rosende) new powers continue to grow causing new problems with the Pack and other vampires.

Shadowhunters closes its Third Season by wrapping up the Valentine (Alan Van Sprang) storyline, laying the foundation for multiple conflicts next season, reigniting old passions, and (temporarily) killing a major character. Armed with the Mortal Cup and the Mortal Sword, Valentine travels to Lake Lynn to complete his master plan. The villain is successful in raising the angel Raziel, but he won’t live long enough to see his dream of a world without Downworlders come to fruition when he’s cut down by his daughter (rather easily concerning how easily he was throwing her around like a rag doll only minutes before) who uses the one wish granted by the angel to restore Jace (Dominic Sherwood) to life.

Realizing Valentine‘s (Alan Van Sprang) plan, Clary (Katherine McNamara) and Jace (Dominic Sherwood) search for the Mortal Mirror with the help of Dot (Vanessa Matsui) who has become its protector following the death of its last guardian. It turns out the item is way easier to find than the other Mortal Instruments Clary has searched for since joining the Shadowhunters. Clary is conflicted by the mission. Despite seeing what her brother is capable of, but still unaware he’s walking around as Sebastian (Will Tudor), she hopes to save him and resents Jace for seeing the need to put him down.
