Perception begins its Second Season with Daniel (Eric McCormack) being asked by an Assistant U.S. Attorney (Scott Wolf), and Kate’s (Rachael Leigh Cook) soon-to-be ex-husband, to psychologically examine of a man (Evan Jones) convicted of murder who is being retried under his new lawyer’s assertion the murderer was never given an mental competency evaluation and may not be fit to stand trial. After talking with the subject and performing and MRI, Kate’s expert offers his opinion that their killer, who shot himself in the head after murdering his wife, doesn’t technically exist anymore and is now a completely different person.

In the first half of the two-part First Season finale Professor Pierce (Eric McCormack) is presented with information from a former student (Freddy Rodríguez) suggesting a cover-up and conspiracy surrounding the apparently accidental death of a U.S. Senator. After witnessing the death of the student (which may or may not have actually happened, given his tendency to hallucinate), Pierce finds himself lead down the rabbit hole by a hallucination of JFK (Steven Culp) that involves Greek mythology, a star constellation, a secret society, and a shadowy conspiracy.

When a college student is murdered in his dorm room Dr. Pierce (Eric McCormack) is forced to get closer to his students than he would like in order to help Kate (Rachael Leigh Cook) and the FBI, who agree to investigate the case as a favor for Dean Haley (LeVar Burton). Pierce also has to deal with a football star (Aaron Hill) displaying symptoms of subdural hematoma who turned in a paper he bought online and bright but disinterested student (Shane Coffey) who seems to be doing everything in his power to flunk out of college.

Kate (Rachael Leigh Cook) goes out of her way to try to impress her new boss (Lisa Banes) on a case involving a federal judge (Mary Page Keller) on the short list for Solicitor General who is being stalked by a disturbed young man (Jonathan Tucker). However, the case hits far too close to home for Professor Pierce (Eric McCormack) when he learns the man in question, who believes the judge is an alien from another planet sent here to save the world, is schizophrenic.
